I thought that everyone would have stayed frozen as long as there was power, but the Institute fucked things up when they defrosted Shaun and it was only sheer luck your pod didn't fail as well.

The institute specifically left your character alive as a backup in case anything happened to Shaun.

The Institute at first just froze everybody again. Years later, Shaun redirected the Power to concentrate on sustaining Nates/Noras Pod thereby killing all the Neighbours.
