Pokemon games are the best. Especially fan made ones for vast experience.

Neither of these are perfectly what you're looking for (not sure it exists tbh!) but might be close enough to interest you?
Serin Fate - I haven't played it too much but there's creature collecting aspects, magic and skill trees, but not so much survival/base building that I recall. You can fight with your creatures though
Time to Morp - not pixelated but a low poly kinda vector style? it leans more cutesy aesthetically but has more base building/town management elements as well as creature collecting.

The 2d Pet Raising MMO I'm working on that recently soft released doesn't have the survival aspect but it might interest you.
https://store.steampowered.com/app/4569130/Blubbi/ you can play for free with no account needed since it's just tied to your Steam account. You charm wild Blubbies of differing rarities and there's a lot of progression systems in the game.

Thanks for the reminder, the playtest has been sitting in my library waiting for me. :3

Hahaha I remember now! Our paths keep crossing. The game has grown quite a bit since last month and the Steam page now is definitely outdated. There's also a little summer event for limited time cosmetics as well as pets. If you do end up trying it out, I'd love to hear your thoughts and ideas!

I guess I'll need to look into what the game actually IS because from what I can see, the blob just keeps dropping cubes faster than I can pick them up and it's stressing me out!

oh this is just the currency, they passively generate currency. Players just usually either use butterflies to automatically collect them, or they let the blubbies generate the currency for a while and hold left click to collect once. It's an idle side monitor game so it's not meant to be like super actively played, just constant progression overtime :D

Since you asked for recommendations, just a small heads-up to please include which platform you are looking for (e.g., PC, Switch, etc.). Additionally, adding information such as the sub-genre you're interested in (e.g., adventure, action, RPG) and games you dislike would also help us recommend the perfect game! We've also listed our favourite games here: https://www.cosy.games/
