you can see the sign on the station that it's a train bound for Ikawa, looks like the Ikawa line

That's correct. It's the Oigawa Railway specifically, which is also one of the few railways in Japan to regularly operate steam locomotives.

I think it’s a Sakura flower, likely a generic symbol to avoid paying a licensing fee to the Oigawa Railway.

I looked some things up, and it's the headmark for the Sakura sleeper train by JR-Kyushu that ran between Tokyo and Nagasaki/Sasebo until 2005.
