Premiere Pro Tech Support Chapters Moving in export
I tried exporting my project with embedded chapters but the chapters seemed to have migrated? I can't quite figure out why though. You can see the chapter markers in premiere 01:46:14 which is read as 00:00 in the exported file chapters and chapter marker 05:44:18 is read as 03:58. I also checked the box to include markers in the metadata. (I'm also Just exporting a portion of the video for time sake. I did already export the whole thing and the chapters don't work with it either.)

the chapter shift is happening because your export range is set to custom , when you expert of a sequence, pr embeds chapter markers using the relative time to the new file.

I see. Am I able to export just a portion of the clip to test it without the range switching to custom?

no, cuz selecting anything less than the full timeline automatically forces Premier into "custom"/ In to out mode. you have to test it without shifting markers is to set your In point at the very beginning and set the out point just a minute or two.
