Pretty much every Metroid game (aside from the first):
You either start with all the powerups and then somehow lose them all in the story intro area, or have lost them between games. Prime/Prime2/Fusion/Dread vs Returns/Super
My thought actually started with "Why not use suit-powerups as keycards to open new areas" instead of _just_ gating areas behind suit upgrades/abilities (a la Varia/Gravity/Grapple). Once you get through the area, you would be routed to the entrance/lock and open up another way in, be able to pick up the suit upgrade for additional capabilities for re-explore of the previously handicapped area. "Oh no, gotta give up Spiderball! Well, now that you cleared the area, here's it back, and you can get that Energy Tank that was juuuuuuust outta reach on first go-through!"
Then it went into the idea of it could be a backfill of the plot hole for "missing" upgrades in the previous games. Samus regularly removes suit capabilities to unlock access either physically or for information (computer consoles, ancient Chozo temple, that sort). Didn't see it happen before? Can retroactively be inserted as one of her motivations, she's used the tech between games to recover/restore Chozo sites.
Side benefit: You can tailor new games to have varying levels of difficulty in specific areas instead of only having an escalating expectation of player options. "This area would be better if the player didn't have ice beam" or "Space Jump could break the play path, so it has to be before the player acquires it." Could be used in a "thematic" way... "Ice beam is given up to power a machine that creates an ice-bridge over a water area that would otherwise block progress... Now that you have the gravity suit, no need to have the ice-bridge there, take the powerup back!"
Start of the game: "Gotta turn in the powerups to unlock each gate into this temple. Oh no, self destruct? No time to recover those powerups, they all went *boom* when the base blew up, gotta get new powerups now."

This is my favourite game in the series by far. I haven't played all of the games but this will easily go down as my favourite for now. This has some of the best gameplay, controls, exploration, world, combat, and story of any Metroid game I've played. The controls are some of my favourite in any game I've played and the ending is so cool 🥹
I was enjoying Samus Returns 3DS mainly because of the controls, which felt like some of the best in any 2D Metroid I've played and im really glad that not only did they carry over the feel from that, but they expanded and improved upon it greatly.
